As long as they don't touch the skin package structure this shouldn't impact 3rd party themes. They are just rearranging the build structure, which makes sense because it really is a goobledegoop mix of things, some of which is leftover from Netscape days.
Tip of the day: If it has "toolbar" in the name, it's crap.
