Is there a way to tell why is Nightly trying to make changes to Desktop folder, like in the console or someting?
There is a new anti-ransomware protection in Windows 10 that locks a folder but for some reason Firefox keeps trying to make changes to it every now and then.. https://i.imgur.com/n1CUHjE.png

I've not seen anything like that in my Win10 'creative update' - Mozilla has been playing around changing the Firefox application Icon a few times here last few weeks - don't know if that would trigger what your seeing or not.
Also - are you 'testing' and or using the new ATP from Windows - didn't know what it was until I started googling about 'anti-ransonware protection' and found that Microsoft is offering a trial of Advanced Threat Protection - looks like a business solution and appears to be a 'paid' solution.

I have a whole bunch of "legacy" add-ons, which are automatically disabled, and only visible in the add-ons page when clicking "Show legacy extensions", my question, when doing a "Check for updates" from the add-ons page, do these "legacy" add-ons still get checked for newer versions ?

Probably not. That is why there is the Find a Replacement button on the "Show legacy extensions" page.
Maybe things will change when Nightly becomes Beta.

Well, it would be of value if they still were checked to inform the user which add-ons are still being worked on, and might see their own web-extension one day in a far far distance, it serves no value to put the very same button next to all of those that all takes us to the same Featured Add-ons collection.
They are checked for updates, at least the console messages are showing that they are checked. Now the supposed feature for a legacy add-on to receive AMO WE update and then to get unlocked in Legacy sections this is yet to be tested.
Wow UX team are terrible... This time there's a space above and around the X so it's impossible to close the browser moving the cursor to the corner...

On my Kubuntu system, I can just slam the mouse pointer into the top right corner of a maximized window and left-click to close. This applies not just to Firefox 57 but to any maximized application.
