When typing an email in one window, thunderbird takes over and refocuses back into the main application, thus causing all kinds of problems using whatever I am typing (as hotkeys) archive, flag, tagging, marking, ignoring, staring, etc. This makes typing emails annoying as best and very troubling as sometimes it just archives emails which is annoying as it's not easy to get back (not putting them in the trash.) They are just gone gone. Anyways, this has happened with the last few updates, so the problem is not going away. I've troubleshot it as far as I can go, it's not related to any other app, and the application HAS to be open (minimized the problem does not happen). I made a video, I blurred it out a bit bit you can see that when typing and email priority or focus (I don't know the correct vernacular) takes back over from my window to the other window. Help.

Does the same thing occur if you launch the application in Mozilla Safe Mode? http://kb.mozillazine.org/Safe_mode

As far as I can tell, it Does NOT happen in Safe mode. I've tried to disable all the extensions (in non safe mode) but it keeps happening. I do have a lot of emails here, like 60GB of something is the size of the file. I don't know if that makes a difference or not. Thunderbird won't work with a file of 60GB so I'm not sure what file you are referring to. A message file of 4GB is about all it will handle -- http://kb.mozillazine.org/Limits_-_Thunderbird
If the problem doesn't happen in Safe Mode you might try disabling hardware acceleration -- Menu path Tools->Options->Advanced->General tab->uncheck "Use hardware acceleration when available" then close and restart TB.
If an extension is causing the issue, you making a list of the installed extension, uninstalling all of them, and then adding them back, one by one, working in TB for a time before adding the next so you can see if the problem reappears after the addition of a particular extension.
