How can I stop TB from marking a particular website spam?

We'll need a bit more clarity on the issue. Thunderbird doesn't mark "a particular website spam". In the first place Thunderbird doesn't use the word Spam in any way. Secondly, TB will attempt to identify junk messages as they arrive but that's not automatically marking the sender, just the message.

Could you be a bit more clear on the issue?

The Subject line in one of the messages I am referring to is:

"Subject [spam] Replacing a Version 1 A119 - New reply to watched thread"

If TB isn't putting the "[spam]" in front of the subject, who else might be doing that?

The usual suspect for something like that would be your email provider. You might review the message with that term in the subject by viewing it on the webmail page, using a browser.
