Sorry if this is confusing but it's actually pretty simple if I explain it right.
I have one gmail address set up as a POP account on two computers (one old and one new). I accidentally opened Thunderbird on the old PC over the weekend and it downloaded new emails from Sat-Sun. I came back to the new PC on Monday and it didn't download the emails from the weekend since the old PC had already done so. But it did download emails from Monday morning so now I have a gaps of emails missing on the new PC. The gap emails are on the old PC only. Can I combine the files or force the POP mail to download any missing emails?

You can move the unique messages on the old machine to a new folder created for the purpose. Then see this article to import the data from that particular folder to Thunderbird on the new computer -- http://kb.mozillazine.org/Importing_folders
