* How is that mail account set up, as POP or IMAP?
* Who is your mail provider? Your ISP, corporate e-mail system or Web-based?
* Did you create any Message Filters after installing Thunderbird?
* Do you have the Junk Mail Controls activated in Thunderbird?

The junk sorting is a "learning system", meaning it learns as it goes, depending on what you tell it.
Look at the folder that has the junk (most likely either "Junk" or "Trash" folder).
Select the ones which truly are NOT junk emails (now darkened).
Either right click, or click the icon that marks them as "NOT JUNK".
This will most likely move them back to your Inbox folder.
After doing this for a while, it will learn which is and is not really junk. I've had medium to pretty good success with this.
Good luck.
