Although I have unchecked 'Leave messages on server' it doesn't remove them from my Gmail inbox.
Is this normal?

No. However, its possible to override a lot of things using google account settings (in webmail). I suggest you browse them to see if there is something that tells it to ignore any messages deleted by the email client (only delete a message if its deleted in webmail). I think there used to be a setting like that.
Think about also adding a Gmail IMAP account. It can co-exist with the Gmail POP account for the same email address. See if it also has problems. You can also use it as a temporary workaround, to let you delete messages in the inbox stored on the mail server (any messages you delete in a folder in a IMAP account are the same folders that webmail uses, not a local copy on your hard disk).
