It is one specific message, that I have deleted from Gmail via web interface.

You said you logged into webmail and deleted that message. Did you also empty the trash (in webmail)?

I assume you've already tried compacting the inbox using Thunderbird.
I suggest you add a Gmail IMAP account for the same email address. It can co-exist with the corresponding POP account. To simplify things, in that IMAP accounts synchronization & storage settings uncheck "keep messages for this account on the computer" so that it doesn't create offline folders (mirror copies on the hard disk of the remote folders on the mail server). If you do that it should only download the headers for messages needed to create the *.msf file used as a cache of the folder listing.
See if it lists the deleted message that is causing you problems. If it sees the message then at least you know the problem is not due to the POP account.
IMAP accounts also have a server settings -> when I delete a message" list box. If you see the message set that list box to "just mark it as deleted", delete the message and confirm the folder listing still shows it, but with a line drawn through it. Then compact the folder. That should physically delete the "deleted" message.

IMAP is not really good solution, I have huge inbox on gmail.

Now it does not show in IMAP. TBird unusable with 75,000 email inbox on Imap.

I downloaded MailBird app and created POP account and it downloaded my recent emails. Can I post the text of the email that is hanging TBird?

Turning off POP and back on fixed this issue. I missed a few emails but no big deal

So the problem was some sort of hiccup on the Gmail POP server?
Version 60 of Thunderbird is probably going to be released in a few weeks. It contains a optional feature to convert a existing account from mbox storage (one file per mail folder) to using maildir (one file per message). I suggest you consider using that. That should increase performance and reduce the risk if something gets corrupt.
