Extra Junk Folder
On startup every day, Thunderbird creates a new/extra junk folder where a lot of emails go to junk or not. Any solution/reason for this?

How is the account set up in Thunderbird, as POP or IMAP? Find out using menu path Tools->Account Settings->Server Settings->Server Type at the top right of the dialogue.

With an IMAP account you are actually viewing messages as they are stored on the server. Check under menu path Tools->Account Settings->Junk Settings->Destination and Retention to see where Thunderbird is set to store Junk messages.
