Back in the olden days -- don't mean to date myself there was a DOS utility Xtree and XtreePro. It provided the ability to "prune" a directory branch including all subdirectories and files.
There was also an ability to "graft" a directory branch and move it to another location on the same main trunk.
Is there a way to remove a directory with subdirectories and links to another temp location outside or off the main trunk of bookmarks, stor it and later move it back? Or is there a way to temporarily store a bunch of links to a folder and move them back in batch rather than 1 by 1?

You can do a cut, copy, paste or delete command on bookmarks, folders and separators in the library window.
To select a bunch of adjacent bookmarks, click the first bookmark you want, then hold down the shift key and click the last bookmark you want.
To select more than one bookmark, hold down the ctrl key and click each bookmark you want.

You may be able to prune a branch in a tree with a json editor.
I don't know if you need to re-index the parent children after removing a child branch.

What I find is using a clean Windows directory on a drive, you can drag/drop any BM to that directory from the BM window, but only 1 at a time.
Then that directory on the BM window can be deleted if desired.
Then all the links in the Windows directory can be dragged/dropped to a new directory in the BM window.
The only difference is removing from BM window is 1 at a time
Putting them back you can hilight the entire bunch and move them all at once.
My reasoning was I had too many BM's for an addon to identify all duplicates. It would not complete the process. If I could remove a bulky directory would help.

I get a "Can't copy a container from a legacy-transactions build" error if I try to copy and paste a folder from one instance of the browser to another.
i.e. fails between 2 profiles and fails between 2 sessions of the same profile
