Using Firefox 52.0.1 for a while I found that after downloading a few files and clearing all downloads via download manager window there's a space left below the text that there's no downloads on this session.

As promised I looked into your issue, but I could not reproduce it in my test scenario (VirtualBox).
- Firefox 52.0.2 (32Bit)
- XUbuntu 16.10 (32Bit)
- current profile with add-ons / new profile without add-ons
Try to install the English version of Firefox (just in case).

Firefox 52.0.2 on 64 bit virtualbox installation is affected too.
The following VirtualBox tests are done.
Firefox 51.0.1 on Xubuntu 16.10 (64 Bit) Installation confirmed
Firefox 52.0.2 on same installation - confirmed, Running firefox in English confirmed (add LANG=en_US.utf8 in terminal before firefox command line)
Also there's a weird gap in "firefox" menu popup caused by small screen (items grouped by 2 instead of 3 and scrollbar is visible, http://i.imgur.com/9c2YCoj.png)
Firefox ESR 45.7.0 on Debian 8.7 64 bit (Xfce) - not confirmed
Firefox 49.0 on Xubuntu 16.10 64 bit Live cd - not confirmed
Can't upgrade on live cd

Sorry, I can not confirm it for Firefox x64 either.
Just to be sure we are on same page, here is what I have tested a few minutes ago:
- VirtualBox 5.1.18 (on Win7x64) + Guest Additionans 5.1.18
- Xubuntu 16.04.2 LTS (Xenial Xerus) "xubuntu-16.04.2-desktop-amd64.iso"
- created new VM and installed from above mentioned iso
- installed Guest Additions
- manually installed/unpacked Firefox 52.0.2 x64
- started Firefox 52.0.2 x64
- downloaded a couple of small files
- cleared download history
- popup callapsed like it should

Installed Xubuntu 16.10 (64bit) (from xubuntu-16.10-desktop-amd64.iso) with updates on VirtualBox, then made sure partner repository is enabled in package manager config
Manually upgraded to latest package versions via command line (not all updates were available at installation time) to make sure system is fully updated including latest firefox from ubuntu repositories
Installed build-essential and dkms packages, virtualbox additions from virtualbox additions cdrom image (not from ubuntu package manager)
Done usual tests: checking popup, downloading a few files, clearing downloads, checking popup again - bug still present.
@Aris: Dunno what different you've done but the test above can prove that this bug is still reproducible in Xubuntu 16.10 with *all* updates

Doesn't look like it, but are you using a 'Complete' Theme?

I don't use any "Complete" themes, dunno about that and if Aris use any, it's default (and unmodified) theme running on Xubuntu (Xfce)

Nope, tested Firefox without any themes or add-ons installed on XUbuntu.
