It'd be nice if Foxfire would give one the option of having it automatically turn off "unresponsive scripts" after twenty seconds.
Did you try the section "Finding the source of the problem"? That's one thing it looks like you may not have done, and it would be the key to fixing the problem. It would find what the problem is much faster than the trial-and-error approach you tried.
You mention some more details about how to reproduce the problem -- use Save As... to save a file or image and don't click a button for more than a minute. I tried doing the same thing, and I waited over two minutes and never got any unresponsive script warning. Maybe it's fixed in later versions of Firefox 3.6 or happens only on Windows?
Did you check Bugzilla for similar bug reports? I found Bug 476541 - Hang if page puts up an alert sheet while a modal dialog is open, but that seems to be Mac only.
We have been going crazy with this as well, but recently tried this easy step-by-step approach to changing firefox profile and seems to be working fine now:

Found it as a footnote  on http://kb.mozillazine.org/Unresponsive_Script_Warning which also offers other alternatives with deleting extensions, but making a new profile seemed much easier.
I just want to add that I also run Firefox in Windows XP compatibility mode (but I do not know if that mode is in 32 bit or 64 bit; Win 98 mode will just crashed Firefox 3.6) , the script warning still appeared.
The word Beta have any meaning for you? It's pre Release candidate.
Whatever.... just another example of why some people should not have too many additives
