If you are referring to the "Internet Options" menu item in Internet Explorer, nothing set there will effect Firefox as they are separate programs. Do you have have Firefox set to block pop-ups under menu path Tools->Options->Content->Block Pop-up windows?

A little more detail would help. A generic "these annoying pop up ads" doesn't really give much of a clue to your problem. Which ads? On any particular site? Or are they random?

Do you have Firefox's pop-up blocker enabled? Do you use any form of ad blocker?

If you think they have something to do with an infection, you should also try using other anti-malware programs like Sophos Virus Removal, Malwarebytes and SuperAntiSpyware: no one program is infallible.

You might want to post a screen-shot for a couple of those ads that pop-up. Also, have you tried running a scan with Malwarebytes?

See: Posting_a_screenshot_on_the_forum.

Use a compressed image format like .png or .jpg and please do not post large images that break the forum layout, use thumbnails instead or only post a link.
If you need a place to host a screenshot... Note the "Uploading for general use" section of the document.

Sorry, we don't give out our emails here...at least I don't... as most don't...
I posted above how to get screen-shots to this board...
Basically, use a free site for posting those shots... I use Image Shack but there are others...
Upload the pic, the using their web page info copy and paste here the code for Forums.

The reason that no pics are allowed here (as most boards) is due to the enormous space that pics take up.

You need to host the images online somewhere like http://tinypic.com or http://www.imageshack.us which are both free to use without needing an account.

Attachments are not allowed here due to database load and to make it one less option for spammers to try and use.

Hmm, long shot, where did you download Spybot from?

There used to be a bunch of nasty fake 'Spybot'/'Safer Networkings' around......bearing Malware.

Run http://www.malwarebytes.org/products/malwarebytes_free again and this time write down on paper the full details of the infection message/s it shows when it finds stuff... and post them here.
