I have been trying to get Thunderbird to recognise spam based on Spamassassin headers, but so far it doesn't seem to work. I would be interested to hear from anyone who has it working for them.
I am using IMAP and my junk mail is already sorted to a different folder on the server. I don't if this would make a difference. In Junk Settings I have all options disabled except for the Trust Junk Mail Header Set by: Spamassassin. My expectation is that Thunderbird won't use it's built-in junk filtering, but will flag a message as spam if flagged by spamassassin. This is not what I see at all. In fact, if I manually set the junk flag in Thunderbird and then run Run Junk Mail Controls on Folder it removes the junk flag.

If SpamAssassin is selected, the filter checks the content of the X-Spam-Status and X-Spam-Flag headers, as well as whether **SPAM** has been inserted in the subject line of the message.
My headers are as follows:
X-Spam-Flag: YES
X-Spam-Level: ++++++
X-Spam-Status: Yes, score=6.9 required=5.0 autolearn=no version=3.1.7-deb host=aurora.northfolk.ca
* 0.0 DK_POLICY_SIGNSOME Domain Keys: policy says domain signs some mails
* 0.2 SUBJ_HAS_UNIQ_ID Subject contains a unique ID

Both X-Spam-Flag and X-Spam-Status mark the message as spam, but Thunderbird doesn't seem to think so. Thanks for any help.

I just enabled Spam Assassin on our mail server a couple of weeks ago. I then set up each mail account to recognize the headers sent by spam Assassin.
I don't think this works very well, but I marked the messages containing ***SPAM*** as junk, and it seems as if the adaptive filter took up the challenge. Two weeks in, Thunderbird is about 90% efficient at junking these messages.
Spam Assassin still misses about half the messages I consider junk, so I will consider changing the threshold on the server.
