While fixing a password problem I lost the feature of being able to select the Junk icon to the right of an email and the email would be sent to the Junk folder.

How did you "fix" the password problem?
How is the account set up in Thunderbird, as POP or IMAP? Find out using menu path Tools->Account Settings->Server Settings->Server Type at the top right of the dialogue.

Not sure what I did to fix the password problem. It's working now.
Six accounts are POP and another one is IMAP. Apparently when I manually recreated the POP accounts the Junk filter got turned off. All's well now except that I'm getting two messages for some accounts.

I'll first try:
"If you have a POP account set Thunderbird to delete messages from the server: go to "Tools -> Account Settings -> Server settings", and uncheck "Leave messages on server."

I’m not sure about that as a way to address duplicate message receipt. May I suggest that you also select one of the associated qualifiers, either “For nn days” or “Until I delete them”, meaning delete them from Thunderdird’s inbox?
