I noticed after the recent update that I now have 2 identical inboxes...
I have Gmail IMAP account named "Business", inbox has about 50 emails in it, and since the new version, I have now an identical inbox as a sub-folder under my "local" inbox, also named "inbox".
Never had that issue before, never saw this before.
I have 3 Gmail IMAP accounts + one Comcast POP3 account.
The Comcast POP3 is the inbox under Local Folders, now with the second inbox sub-folder, identical to my Business inbox.
Whew, I hope I was able to convey this properly.
I haven't changed any settings, no new add-ons - I only use Lightning - nothing has changed in years.
Is there something new in T'Bird that has caused this event?
There is no way to delete the second inbox, everything is greyed out.
Do I need the second inbox for some reason? How do I delete it?

Is that Comcast POP account set to use the "Global Inbox" option -- http://kb.mozillazine.org/Global_Inbox

1. No, the POP3 account does not use the Global Inbox option.
2. I have a screen shot, used Fast Stone Capture - uploaded to Drop Box, but I have no idea what this is: "The code listed as "Forum Thumbnail".
Never posted a screenshot before, where is this code?
3. Not sure how useful it's going to be because the screenshot shows 2 inboxes directly under "Local Folders", the Gmail account inbox as a child to the Pop3 (Comcast) inbox, both of them just called "Inbox".
I can't open either inbox for a screenshot, too many confidential emails about my business.
3. I'm afraid of deleting this second Gmail account inbox.

The screen shot may help us understand your terminology. For instance, the Gmail Inbox shouldn't be a "child" to the POP Comcasts inbox, whether under Local Folders or not. That's just not the way Thunderbird would normally work.
Try pasting the code listed as "Forum Thumbnail" into a reply here to see if that gives us the view we need.

Reduce it/them to around 600 x 500 or so in your favourite image editor, (Be sure to remove any personal info.)
& upload them to your favourite image hosting site.

One possibility is that messages are stored in the correct location but the folder listing is corrupt. From http://kb.mozillazine.org/Toolbar_or_wi ... ot_working I suggest you exit Thunderbird and delete the xulstore.json (stores the toolbar , window layout and size/position settings), directoryTree.json , foldertree.json (used by folder pane) , search.json, and session.json (snapshot of the windows layout) files in your profile. When you restart Thunderbird it will create replacement files using default values (so you will need to customize the toolbar again) . "Help -> Troubleshooting Information -> Open Folder" opens windows explorer/file explorer at your current profile.
See if that helps. If it doesn't I suggest you post a list of the "local directory" setting for each account, its type (POP/IMAP) and who is the email provider. The local directory specifies where the account stores its folders, and is specified at the bottom of the server settings (next to a Browse button). For example, one entry in that list (using my profile) could be:
C:\Users\Eric\AppData\Roaming\Thunderbird\Profiles\w0p7q3aa.default\Mail\pop.gmail.com POP Gmail
This might help us figure out how your Comcast POP accounts's inbox could be in Local Folders despite not using a global inbox.
