Every once in a while Thunderbird does unexpected things, randomly.
This time it is not marking threads as read (stay underlined) when I press Shift-C.
But only in one newsgroup. In the other that I read Shift-C works!
Any insights?

Repair that newsgroups folder?
Select the newsgroup, right click, select Properties, select Repair Folder.

Thanks Walt. It didn't work though.
It actually screwed things up more.
After running the repair several times, almost all of the threads (100's) were deleted!
Of those that remained, many were underlined.
And all stayed underlined after hitting Shift-C.

Even if I delete the newsgroup (.msf + .dat files) it doesn't help.
They are re-recreated and still don't behave.
