Could you please elaborate a bit more? Has this just begun happening? Did you just update Thunderbird? Did you recently install any extensions?
Does the same thing occur if you launch the application in Mozilla Safe Mode? http://kb.mozillazine.org/Safe_mode

How do you know it won't shutdown - is it because you still see it, you can't start Thunderbird again, or its process is still listed by task manager?

Sometimes when you try to exit Thunderbird it will close all of its visible windows, but the "Thunderbird (32-bit)" process still runs. If you try to start Thunderbird you'll get a error message such as "Thunderbird is already running, but is not responding". In that case you need to kill the process using task manager (or reboot). This seems to be a configuration specific bug that occurs in some versions, that can be intermittent.

because I wanted to back it up & the backup program said it was still running. Elsewhere it said run in safe mode & I couldn't do that either. So far all I know is reboot

Then kill the Thunderbird process using task manager, run your backup program, and when the backup is done try starting Thunderbird again. If you are lucky it was a one time glitch.

Surprise! it doesn't work; I have to shut down everything else & reboot
Win 10 Pro desktop, but now 64-bit latest Windows 10. Usually latest or latest-1 Thunderbird on this machines.

If you were able to kill the Thunderbird process but your backup program still complained that Thunderbird was running all that I can think of is that either another program such as a anti-virus scanner was involved (it would be considered part of the Thunderbird process if Thunderbird used a local proxy (127.0.0.1 or localhost as the mail server) to let it scan messages fetched over a secure link) , or something still had a file lock on part of the profile. Unlocker at http://www.snapfiles.com/get/Unlocker.html is useful if you have a file lock and either don't know who created the file lock, or have no other way to get rid of the file lock.

Unlocker couldn't find anything. There are 4 Profiles which I don't know how to deal with. In Windows, I found 2 copies of Thunderbird

You could use the profile manager to safely remove the other profiles, after verifying you know which one you are using/want to keep. Help -> troubleshooting information -> open folder will launch windows explore at the current profile. You might want to back it up as a precaution before deleting the other profiles. However, I suggest you wait until your current problem is solved before doing that, I wouldn't expect your having multiple profiles to effect it.

Looking at your original post I notice you seem to have Lightning Nightly Updater (Unofficial), Lightning and ReminderFox (two calendar programs). You also have two versions of Theme Font & Size Changer for Thunderbird installed. You have a ton of add-ons, including some that are no longer supported.

I think you need to review what addons you have, temporarily switch to the default theme (I noticed comments on the nostalgy theme web page about some side effects), temporarily disable adblock plus and its associated customizations and diagnostics add-ons, uninstall the Add-on compatibility reporter and Add-on Update Checker, uninstall one of your copies of Thunderbird, reboot and then try again to run Thunderbird in safe mode. In a prior post you said you tried to run in safe mode but couldn't. If necessary, reboot and hold down the shift key while double clicking on the Thunderbird icon.

If the problem occurs while running Thunderbird in safe mode then its not due to your add-ons. Try running windows in "safe mode with networking" to see if its due to a interoperability problem with some other software.

I'm having the same issue. If I try to shutdown Thunderbird by using the Close button, it won't shut down. No error messages. No response at all. Thunderbird still shows to be running in task manager. I can kill it from task manager. But the Close button doesn't work. This is Thunder 60.4.0.

What happens if you use menu path File->Exit?
Does the same problem occur if, after shutting down Thunderbird via Task Manager, you start the program in Mozilla Safe Mode? http://kb.mozillazine.org/Safe_mode

Remove AdBlock Plus 2.9.1. It no longer works in 60 and prevents a normal Shutdown. Noticed the same problem in SeaMonkey 2.57 a year ago. The web extension version is also incompatible with both.

Flashgot and the old javascript debugger are also a goner.

uBlock Origin might work with Thunderbird 60.5, when its released later this month. Supposedly the current add-on from Firefox can be installed with Thunderbird 60, but the options don't work. Version 60.5 is supposed to add real support for the WebExtensions API.

No it doesn't. Same for Noscript.

No it won't. It is called an api by name only. The support is scattered all over the source tree for Firefox. You need to add frontend support for almost every piece you want to support. One of the things delaying SeaMonkey 2.57. Pointless to release it without being able to use an ad and script blocker. Good job mozilla!
