Thunderbird Mail settings
I wish to have the mail store folder on another partion and not in the C:\WINDOWS\Application Data\Thunderbird\Profiles\ how do i do this?

New Mail Folder
Create a new profile. While doing so you will be asked where you want the profile to be created at. point it to where ever you wish.

pop3 / imap settings & mailboxes
The "create new profile" method is working fine for imap-accounts but not for pop3-accounts.
Is there a way to store a pop3-mailbox in the "choosen"-profile-directory and not under %APPDATA%\Thunderbird\Profile\... ?

You can set up a filter to transfer all messages that come into your pop3 accounts into Local Folders. Your profile directory can remain where it is. You can then set up Local Folders to be anywhere:
Tools->Account Settings->Local Folders->Local Directory
Resize the Account Settings window if you don't see this option.
