AUS: Update XML File Not Found (404)
Despite complete removal and re-install from website, I can't get rid of this. Only just started happening after several weeks with 2.0.0.7.

This is actually very odd. You see this error with nightly installs from time to time. I don't think it will work but try the above.
If it does not work the Standard diagnostic. Follow the directions here http://kb.mozillazine.org/Standard_diagnostic_-_Firefox
Especially note the ENTIRE instructions for a clean install.

Nope - FFX 2.0.0.7 running fine on 2 other towers. Have imported *.xml files and profiles from sucessful towers but no luck! So, have done clean re-install and import of xmls and profiles but still get AUS "malformed" or sometimes "not found" on update.

Assuming windows here, Click on My computer, drive C:. Press the F3 key Click on All files and folders. In the all or part of the file name enter active-update.xml . Click on More Advanced options. Check on hidden files and folders. Delete all active-update.xml that are found.
Also, are you an admin when you are doing this? Are you running a security suite?

Software that can cause updates to fail
Other software that is active on your system, including those listed below, can disrupt the update process and cause a "Software Update Failed. One or more files could not be updated" message when when you restart Firefox or Thunderbird after an update. See this forum topic for other causes and solutions.
* Logitech camera software. Open the Windows Task Manager and check for running processes. If you have a "QuickCam 10.exe" process, disconnect your camera and terminate the process, then try updating again. [7]
* Spybot S&D "TeaTimer". Disable TeaTimer as follows, then try updating again (more information here).
1. Go into Spybot - Mode - Advanced Mode - Tools - Resident.
2. Uncheck the following: Resident "TeaTimer" (Protection of over-all system settings) Active.
Other possible causes include:
* Virus scanners, including NOD32 AntiVirus [8] and AVG AntiVirus [9]
* Spyware scanners, including SpySweeper [10] and Spyware Blaster [11]
* Aqua Dock [12]

Noted this again today and suspect I have seen something similar in past.
Situation:
1. User is prompted for update - this for 2.0.0.9 today.
2. User downloads and installs update - auto mode.
3. User reboots FireFox to complete installation.
4. Installation completed - user tests for presence of update using Help link:
Check for Updates:
Message seen:
AUS: Update XML File Malformed (200)
If user closes program and restarts and repeats the Check for Updates:
Message seen:
There are no new updates available.
As such there are instances where this "message" appears but is temporary.
Could be unrelated to the other issues in the thread or could be there is a common element to both situations when this message appears.

Same Problem here
Same problem: AUS: Update XML File Malformed (200) here. Just downloaded sunbird from mozilla site and then went to check for updates. Uninstalled and reinstalled. no help. decided after reviewing problems others are having just to uninstall SW and await a version that doesn't have problem. I was looking for a calendaring program that had contact list integrated anyway. Will just keep using Palm download.

Just ran into the same situation with,
AUS: Update XML File Malformed (404)
and
an error occurred while trying to find updates.
The culprit was my firewall, Kaspersky (KIS 7.0.0.125).
traffic monitoring ----> encrypted connections ----> check all encrypted connections.
Fix: DO NOT check encrypted connections.
